Build OpenCV for android NDK with relative paths

I followed the instructions from here

The output directory contains OpenCV.mk, however this uses absolute filepaths - which won't be much use after I commit to git. I had a play around with cmake manually but I couldn't find any options to get these paths to be relative.

Then I found the unix-install directory with make files that seem to have relative paths. If I moved the make files out of this into the parent directory my android-ndk project will still compile. My question is is there any way to get get this build to work with relative paths right out the box?
