ok, I got some function which is non-free. So, now what? Do I need to pay the license fee to them? Or I need to mark in on my application? What should I do?

These are the functions which you can not use for your commercial applications , you need to take permission or buy from the owner , but you can use them for your knowledge , for your studies and learning , there are several algorithms like , SURF , which you can not use free.

Nonfree is module for patented algorithms. You can use it in your application, but you are responsible for legal issues related to usage of the algorithm. The most accurate solution for usage of such algorithm is to contact with patent holder and get/buy permission for its usage.
